If I chain 2 50 pixel strings into a single port, will it look to xlights as a single 100 pixel string and "act" the same?
I assume it will, but you know what happens when you assume.....

Depending on the prop .. you would enter that as 1 string of 100 pixels. So the answer is yes.

I like think of lights attached to a port as a logical string which is made up of one or more physical strings. It is the logical string count that is entered into the model definition.
