Matrix model group

I'm building a matrix that will end up being 144 nodes.  I string of 96 and a second of 48, so that the overall size is 144 nodes at 12x12.

When I group the two matrixes in to one model to sequence it as one element several of the effects aren't rendering properly,  Anything with overall patterns (bars, spirals, butterfly, etc) work fine.

But effects like Snowflakes, Tendril, and Text just dont look right at all. 

If I mock up a fake matrix that is 1 string, 144 nodes, and 12 strings per strand, it works. 

What might I be able to do to remedy this group matrix problem?

Use one of the stacked render buffers. Horizontal if they are side by side.

I am not sure why you building this as 2 matrices? It doesn't matter how many strings/strands/ports you are using. Build it as one matrix. 144 pixels can easily be put on one port of most controllers and you might not even need to power inject if you reduce the brightness. Unless I am missing something here?
Is there a reason you have 2 matrices that I am not following?

I'm with Rick here.  Just because you have two stings has nothing to do with how you define the matrix in xlights or even if you use two outputs.  I have two small matrices on a Top Hat but I just define it as 1 matrix with the total rows and columns.

So let’s get this straight: if you create a 12x12 matrix with one string composed of 12 strands, it works?  That’s how most of us would set it up and it appears to be working as expected.   

If you’re making an 8x12 matrix and a 4x12 matrix,  you can create a “matrix group” that will include both matrices, but it could be that the effect is being displayed independently.  On patterns, you may not see it, but it will be obviously wrong on a text effect.  We’d have to see your setup and how you’ve “grouped” or applied the effects to the two matrices.
